Building the profile: the standard setting of Perceptual + Saturation (recommended setting) gives an error message when trying to generate the target (colprof error). The only working option is none (colprof default). Also the perceptual only option gives an error and colprof stops working.
??? What does the rendering intent have to do with generating the target? There is only one target, and it is printed without color management.

It is not for generating the target but for building the profile out of your measurement data. If you want to use the profile for perceptual rendering intent when you are printing your pictures this has to be taken into consideration when building the profile

Some extra updates:

The systems hangs and does not generate the target when using a preconditioning target to generate a new set of patches. I have to close the program.

I get this:

When I hit the generate chart (with the pre-conditioning profile selected): the system hanged.

Not sure what those error messages are, but the it took a very long time to generate a simple target and this is the result in iccview.de:

Normally with only 240 patches a very good profile should be generated, but somehow the engine produces a very strange profile: the computer says NO.

I will try the ChromeIQ app with an existing ti2 file for which I know it should produce good profiles.

Well… I have to figure this out I guess :)
To be honest I have never tried the pre-conditioning process myself. Maybe there is something else required for it to work. Maybe it is because that part of the build profile process is broken for you and this is required.
For such a long time I got no feedback at all and today there is quite a lot of things to fix :)

I just downloaded the latest version and I tried it again:

This seems to be nicer: also the spacing is better (within the boundaries of the scanning jig of the i1Pro2: starts on white and stops on white). But when I tried a preconditioning profile I get this:

Have a look at the dummy patches that should be white on the row X beneath: with a pre-conditioning profile those patches are now green (should be white as the spectro expects white dummy patches) and also the space bares (choosing black/white spacers some bare are now green (probably this should be white). I think there is a glitch in the patch generating engine.

OK, it was my fault: I was using the older version 3.4.1 and I just upgraded to 3.5.0 and how the green patches are gone with the preconditioning profile checked:
