You will have best results using only genuine Canon carts for refilling purposes.
Before printing the document, click on Properties and choose Greyscale.
Maybe you need to step up to a disk publisher class machine.

Since XP is based on W2K, the iP5000 driver should be the same for both. It's the "upgrade" process vs. a "clean install" of XP that can bork a driver and other things.
The above is an out-on-a-limb assumption that you used an XP Upgrade disk as opposed to a Full Retail or Full OEM version of...

We have an iP5000 (Hall-of Famer) here and it's under XP using driver ver. 1.80....but if you did an XP upgrade and not a clean install from W2K, the iP5000 driver...
To refresh drivers I would completely uninstall the old drivers and then reinstall new drivers following Canon's procedure (applying power and communications when prompted, etc.)
Verify that the new drivers are being used and not the old driver or a generic.
Use new, genuine carts or high...
HobbiColors and Precision Colors are the two most popular inks here. Both use eBay storefronts. Both are excellent.
Search these forums for info on refill methods...German or top-fill.
Very clever to do this with a 3-in-1 but I suspect it will be difficult to maintain with that class of cartridge.
Back to the clog....most first thought would be the quality of the ink that you are using.
Are you using a known, reliable brand of ink such as Image Specialists, HobbiColors or...
