I don't see how air bubbles in the tank side of the cartridge affect the machanics of the cartridge and/or the printer. When you fill the cartridge the sponge is going to draw ink into it not the air bubbles.

The way you refill the cartridge is fine.
From the image you provided, the amount the black bleed into the colour is significant and would not pass QC at my shop.
You shoud not clean the inside of the HP 45 & 78 cartridge unless you have the equipment to remove all the cleaning...
