Well, I'm going to wager than the Canon has the first cartridges in the printer. Floor models don't see much in the way of printing, just from time to time someone uses it to make a copy.
Worst case is it needs a printhead an ink. Printhead starts at about $50, OEM ink starts at about $70...

Perhaps you can share what you are printing exactly. Color is used with black and white. Duplex printing tends to use black dye, perhaps some color. Full page printing might use dye though I'm not sure on this issue.

I've been pleased using a #6 tap and using #6 nylon screws without an o ring. Though once and a while I get the hole wrong and have to move up to a #8 nylon screw. The label plastic seems to provide an adequate seal.

I hate to say it, but Canon Chips do cost a little bit. I wouldn't spend 3 each on them, but someone else with a chip reseter might. Aftermarket chips IIRC are about 1/2 that price.
Yes, the canon software is rather keyed to canon stuff. This isn't always a good thing though since they tend to bypass the api layer. It's sort of a no no. But it does, in theory, provide you with ease of use, using their own shit to scan with fewer button presses.

You want to collect your OEM ink after a cartridge has been used. Great. I'm telling you how much you can expect to get, as much as 2.6ml or as little as .5ml. You'll need 5-20 to make a full cartridge.
I wouldn't bother with a syringe, unless you are using one in order to force the ink...
