I would recomend that anyone who refills their carts do so at a minimum of 30% full. There is no reason to run them to empty and by keeping a good head of ink pressure against the sponge or valve in the case of a spongless tank the nozzles stay primed and there is less chance of all this...

I do not have a Canon but I would try uninstalling the driver, reboot and reinstall. That should illuminate a corrupt driver.
Try printing a couple of A4 photos in best quality to give the nozzles a good workout.

There is one thing with my HP when I remove a cartridge I place a thin plastic strip between the contacts to prevent the sharp printer contacts from destroying the copper ones.

For ink to get thicker there would have to be either a chemical reaction or water or spirit is evaporating off. The ink I use mixes freely with water so perhaps it is just dye , water and maybe alcohol.

In the first instance I think it wise to purchase a refill kit to suit. It generally includes instructions for that particular cart. Also it saves money in the long run by not ruining a cartridge.
